The best overall source for accruing the needed 900 (300 to form a
Elemental Tablet) is from raiding BRF. You are guaranteed 9 runes from each boss in Raid Finder difficulty, with a rare chance to be awarded even more - I once received 27 runes from killing Gruul. (I haven't killed any of the raid bosses outside of LFR, so I can't say if you receive more from higher difficulties.)
Follower missions in your garrison reward 18 if they succeed in completing the mission. Be sure to have the necessary ability counters and follower item level - it really is not fun to fail and lose out on those runes. (See "Reward of" tab for the specific missions.)
